Flooded driver side. What you suggest?

I have cooper s 2009. The driver side carpet is wet. EVERYTHING else is dry. In mini dealership they checked and said that there is a problem in sunroof drain system. I don't have mini warranty. I do have GEICO comprehensive insurance. But, the insurance adjustor checked the car and said that GEICO won't cover it since it's not nature fault - the drain system should have deal with the rain. So, he said this is mini failure. Mini said it will cost at least 3500: 250- fix the drain, 750-dry everything, 800 new carpet, the rest is to change the computer on the floor + wiring +connector since they have a little bit with corrosion. I was driving with the water at least 2 weeks before I notices the the carpet is wet. I decide to fix the drain and dry everything for 1000. The mini says that it's better to fix the computer and wiring since in half year I would may have problems. What do you think? Should I fix and dry for 1000 and latter to fix the computer not in dealership for cheaper than 2500$? I need to say that thanks god everything still works.
