Default Getrag 6spd swap issue/queestion

Hello,

I am in the process of swapping an R53 6 spd Geartag into my R50,
So far the process has been pretty smooth but I have came across an issue and I can't find anyone else posting about it.
I mated the 6spd with the engine, attached the shifter cables (from another R53) and when I raised the transmission up to mount it, the shifter cables are very close to the AC line going under the battery holder bracket. In fact, once the tramissions is raised, I am unable to shift the gear into 2,4,6 or reverse because there is not enough clearance for the shifter.

Has anyone ran into this? I am at loss here. Any help would be appreciated.
Pictures below show the issue

Turns out after bolting everything down, there is just enough space for the sifter cables to go through into every gear.
