Default New MagnaFlow Exhaust - overheating

I just had a new magnaflow cat-back exhaust installed on my 2005 non-s and immediately after leaving the shop (10 mins) the car started overheating. Called magnaflow manufacturer and they suggested the computer needed to be disconnected and restarted (by unhooking battery for 15 mins) to adjust to new exhaust. Anyone else installed one of these or have any suggestions? PS. It sounds great!
