What toggle switches are missing from this 2006 MINI S? Also, do you see any concerns with this vehicle?

I think it is rear and front fog light toggles. Is this correct? Does this "S" indeed have the sport package.

From the pictures your MINI has ASC . The front and rear fog lights have MINI clever stickers that were used as a marketing campaign. Those are where the front and rear fog light would be if it had them.

You can upgrade to front fog light and rear Fog light with kits and then change out the toggle bank and you are good to go.
