Hi, I am new here. Is it the new mini cooper convertible's top problems are common among the owners here?

Yeah had it a few times, if it does this I tend to drop all the windows myself, then carry on with lowering the roof, then put all the windows up, this seems to clear and reset the system.
There's a handy set of videos on you-tube as there's only one motor, it drives a cable down each side that can pull out of it's crimp, I've just fixed ours. You need a smalllish (4mm) screwdriver, T20 & T30 Torx drivers, & the bit missing from said video, a small bottle of threadlock. It's bloody fiddly & took me longer than taking the subframe off.

Default It’s a safer feature - not a problem

It’s because the parcel shelf is at the higher level - you don’t need to reset electrics or anything.
just open the boot, lift both the arms at the side, lower the shelf to the lowest level, put the arms back in place and Bob!s your uncle.
